Geo Stelar is having a hard time adjusting to life after his father vanished in a space station accident three months ago, and it does not help when a group of children from his class try to forcefully make him attend school again. However, Geo's life takes a startling turn when he witnesses a battle between two EM waves one night, one of which collides with him in a flashy beam of light.

Geo meets Omega-Xis, an alien from the planet FM, who hides out from his enemies in Geo's Transer. One day, a group of EM viruses attack a monorail train with Luna aboard. In order to battle the EM viruses, Omega-Xis offers Geo his power, and merging, they transform into the EM Wave Human known as Mega Man. With his new powers, Geo defeats the virus invasion, rescues Luna, and makes a name for himself as a hero in Echo Ridge.

Following him to the mountains, he witnesses Tom using the Flying Jacket. When Geo tells Aaron of the invention, Tom assumes Aaron is trying to steal his invention, and thus merges with Cygnus to attack the labs.
